I've yet to see why everyone at the school call her that and not Elisabeth. Did I miss a show that talkeed about that?

No, they must have made a transition from her nickname to her real name when the second season began.

In "Unchartered Territory", Sissi states that she hates being called by her real name "Elizabeth" and prefers the nickname Sissi. She says so directly after Mrs. Hertz scolds her for being disruptive in class (where she tells Jeremie that Aelita has gone back to Canada).
