I don't think he'd feel any ill effects - remember that everytime they go through the scanners their bodies are destroyed and the conciousness (and thus their souls), are sent to Lyoko.
EDIT: And when I talk about Odd's soul I mean the part of him which is usually sent to Lyoko.
