I missed a few episodes and now I am Confused!

I don't know what I missed, but I keep hearing about green towers and Franz Hopper is trapped on Lyoko... WHAT IS HAPPENING? (I did see contact)

The green tower is in relations to the episode, "Tip-Top Shape", which according to wikipedia and the title numbers comes before "Is Anybody Out There?", in episode order. During that episode, Jeremie activated a tower to give Odd super powers to fight with someone possessed by Xana. When he activated the tower, it was colored green, as opposed to Xana's normal red.

As for Franz Hopper being on Lyoko, that was a small bit that Jeremie said at the end of the episode, "Franz Hopper". Though how he came to that conclusion is a mystery, since how we first came across the information was by Xana, which right there has us questioning its validity.
