The idea I have is that during S2 XANA posessed a former member of Hopper's team, who went into hiding after leaving Carthage to prevent discovery.
This man, Gene Mordecai, wrote much of the software that later was used by Franz to build Lyoko, and now is the reclusive CEO of Confederated Computers, a company now developing...wait for it...Quantum Supercomputers.
XANA's new home is in Confederated's prototype Quantum Network, and he aspires to control the world via the internet. However to operate to his full potential he needs a Lyoko-esque virtual environment - his program was designed to operate through one and without it his power is limited. He also wants to destroy all previous evidence of his existance, lest someone find a way to destroy him.
Therefore through the virtual season XANA is doing several things - he's keeping the kids distracted so they don't start hunting for his new location, he's using Gene to program a new virtual world within Confederated's Network (XANADU), and he's hunting down everyone and anyone who could possibly hinder him.
One of these persons is General Matthew Della-Robbia - once a captain working for Carthage, friend of Franz Hopper and possessor of the command codes necessary to unlock the supercomputer and reveal what remains of XANA within it - with this data Jeremie could create a internet-based program to seek and destroy all elements of XANA, were he to release himself world-wide.
Matthew was also the man who unknowingly saved Aelita's life on June 6th 1994 - tracing Hopper and his daughter to the factory solo (as he was the one ordered to track down the Hoppers), it was HE who shut the supercomputer down, stopping XANA's memory-drain of Aelita, and it was he who lied to his superiors - stating that the Hoppers simply vanished, and never revealing the existance of the supercompter, which he left to gather dust until the kids turned it back on.
How's that for a conspiracy?
